•Whey protein isolate fibrils (WPFs) were successfully prepared.•Pectin/chitosan-WPF microcapsules containing β-carotene were successfully prepared.•Pectin-WPF emulsions were more stable than WPF and chitosan-WPF emulsions.•Pectin–WPF bilayer microcapsules can protect β-carotene under acidic environments.
