•Urolithin, lunularin, and equol metabotypes coexist as ten different clusters (MCs).•Identifying MCs can help in personalized gut microbiome (GM)-targeted interventions.•GM’s features and its modulation by polyphenols (PPs) differ depending on each MC.•PPs can impact the ecological network of the most robust gut microbiome (LP + UMA + EP).•First study on the composition, functions, and networks of GM in PPs metabolism.
