•The Bakoshi-Kundila deposit is Au-rich and akin to an orogenic gold deposit.•Al3+ and Fe3+ were the main elements substituting Si4+ in the quartz structure.•Fluid-rock reaction and pH controlled the element incorporation into quartz.•Magmatic-derived hydrothermal fluid was responsible for Au formation.
