•Differentially expressed genes (DEGs) related to anthocyanin metabolism in flesh were identified.•VvMYBA1 can promote the expression of VvGST4 by binding to the promoter of VvGST4.•VvMYBA1 can interact with VvGST4 and play an influential role in anthocyanin accumulation.
