•Invisible aligners are susceptible to microorganism colonization.•Candida spp is considered part of the resident microbiota and opportunistic fungi.•The co-aggregation of C. albicans and S. mutans occurs via a cooperation mechanism.•Chlorhexidine and orthophosphoric acid were the substances with the best performance.•Alkaline peroxide and 1% sodium hypochlorite had statistically significant effects.
