•Fouling extension and type differ for anion-exchange and cation-exchange membranes.•Operating at over limiting current density tends to reduce fouling.•2D fluorescence showed most changes on surfaces of anion-exchange facing the diluate.•FTIR showed changes in AEM surfaces due to lactose and lactic acid in the concentrate.•Cleaning strategies were proposed based on 2D fluorescence and FTIR results obtained.
