•FTIR and Raman spectroscopy detected macronutrients of imitation cheese.•FTIR in combination with chemometrics enabled detection of oxidized starch.•FTIR resulted in better differentiation and less deviation compared to Raman.•The contribution of macronutrients masked the signal of small interactions.
