•Deep reservoirs with long hydraulic residence time emit less CO2.•Reservoirs formerly occupying the most upstream position emit more CH4.•N2O emission increases with distance downstream.•CO2 makes the largest contribution to total CO2-eq.•Reservoir physical properties drive the trends of CO2-eq emission patterns.
