•Long-chain alkenone distributions can be used as a proxy of salinity.•Unsaturation indexes U40K and U40K′ are positively correlated with salinity.•Haptophytes of Group 2 dominate in the studied Siberian lakes.•The alkenone compositions are similar to other semi-arid temperate regions.
