•This research provides the remediation policies and a set of river regions, engineering, and ecological assessment methods.•The ADA results were considered along with high-risk hydraulic structures across the river channel.•The laboratory experimental results indicated that setting porous cylinders can effectively improve the hydraulic conditions.•The models were used to assess the safety of river-crossing structures and the possible evolution of the river course.•During the standard flow period, the habitat quality of Acrossocheilus paradoxus is higher than that of Hemimyzon formosanus.
