•ΔflgK strain of Cronobacter sakazakii was obtained via the homologous recombination method.•ΔflgK reduces the motility and cell adhesion/invasion ability of Cronobacter sakazakii.•ΔflgK enhances desiccation resistance of Cronobacter sakazakii.•The mechanism of flgK negatively correlated with desiccation resistance was studied.
