•Systematic harvesting of forest products, such as resin extraction, affect trees’ vitality and their response to fungal diseases.•Minimally invasive and non-invasive diagnostics were combined with trees’ phenotypic traits.•Tapping scars explained the decrease in pines’ annual growth.•Fungal presence accurately estimated by combining trees’ traits and indices with non-invasive diagnostics.•Thermal and humidity indices can adequately estimate pine trees’ health state.
