•Mechanisms under lying green flower phenotype of a lily was analyzed.•The study was focused on the site for jasmonic acid synthesis in the flower.•Stamen was suggested as the site for jasmonic acid synthesis in lily.•Lack of the stamen was strongly suggested as the cause for green flower phenotype.
