•Metagenomic analysis revealed microbial nitrogen metabolism of two-stage A/O-MBBR.•Genes for nitrification and denitrification were enriched in oxic and anoxic MBBRs.•Microbial populations were different in pre-anoxic, oxic and post-anoxic MBBRs.•Nitrospira and Nitrosomonas were predominant in oxic MBBRs.•Dominant denitrifying genera were different in pre- and post-anoxic MBBRs.
