•A rectangular microchannel J-T cryocooler is taken as the Prototype.•Coupling performance of heat transfer and throttling in Cryocooler is analyzed.•The distributed J-T effect on high-pressure side can delay the choked flow.•The distributed J-T effect on low-pressure side can enhance the refrigeration.
