•We developed a multi-scale threat assessment throughout the Colorado River Basin.•The assessment reveals complex spatial patterns and threat associations.•Higher degree of threat around large urban centers and on perennial rivers.•Threat indices correlated with in situ measurements of ecological integrity.•Effective approach to identify conservation priority watersheds.
