•P. pentosaceus, W. paramesenteroides, R. emersonii, B. spectabilis were dominant in Daqu.•Four Saccharopolyspora species were dominant in wheat Qu.•Flavor metabolic pathways in Qu microbiota were reconstructed.•The dominant microbes in Qu may not be the main functional microbes.
