•Quality and volatile profile of fruits were monitored in an active packaging.•Relationships among bacterial community, atmosphere and volatiles were studied.•Off-flavor and sesquiterpenes in longan was related to spoilage genera.•Hypoxia increased ethyl esters decreased methyl and hexyl esters in strawberry.
