•Ribo-DT is an automated, reproducible and portable computational pipeline.•Ribo-DT infers single-codon and codon-pair dwell times from ribosome profiling data.•This method revealed tRNA modifications affecting ribosome elongation rate.•tRNA targets of mod5 and trm7 enzymes were identified in yeast.
