•Transcriptomic analysis of LTCs at immediate early infection of SPPV WS & SPPV VS.•Most DEGs are involved in various cellular pathways at 0.5h of SPPV-VS infection.•RICTOR and STAT3 identified as top upstream regulators in SPPV-VS & WS, respectively.•qRT-PCR confirms the up-regulation of CD40, FAS, NFKB2 & RICTOR genes in infected LTCs.•Dysregulation of DEGs involve in viral entry, replication & host cell defense.
