•An IC-MS/MS method was developed for the detection of ClO3– and ClO4– in coffee.•The effect mobile component and analytic columns for ClO3– and ClO4– were optimized.•The concentration and occurrence of analytes in coffee were investigated firstly.•The pollution sources for ClO3– and ClO4– in coffee are proposed and found.
