•Complete mitogenome of Grapholita delineana was provided by NGS.•nad6 exhibits the highest evolutionary rate among 13 protein-coding genes.•The motif ‘ATACTAA’ is rarely observed at 3′ end of nad1.•Phylogenetic analyses reveal the non-monophyly of Grapholita.
