•FK506-loaded PLGA microspheres were prepared and characterized.•Single IP injection of the microspheres produced stable FK506 levels.•FK506 microspheres inhibited immune cell infiltration into colon.•FK506 microspheres attenuated Th1 and Th17 differentiation.•Prolonged-release formulation holds a great promise to treat colitis.
