The invention discloses a protein SiMS1 related to plant male fertility and an encoding gene and application of the protein SiMS1. A highly-male-sterile line 1066A applied to setaria italica production is utilized to obtain a setaria italica highly-male-sterile gene SiMS1 through a map-based cloning method, and the sterile mechanism of the SiMS1 gene is researched deeply; and through research, itis found that the SiMS1 gene has functions of regulating and controlling programmed death of setaria italica anther tapetum cells and extine forming, and the lack of the gene will cause high male sterility of setaria italica. Compared with the prior art, the protein SiMS1 related to the plant male fertility and the encoding gene and application of the protein SiMS1 have the following beneficial effects that the lack of the functions of the SiMS1 gene will specifically cause the high male sterility of the setaria italica, thus a new setaria italica highly-male-sterile line can be obtained through knockout or a specific expression inhibition technology of the SiMS1, and the protein SiMS1 has quite important application to agricultural production.
