•The symbiont copepod Mytilicola intestinalis encloses a microcell of genus Mikrocytos.•Molecular, morphological and ecological data support Mikrocytos mytilicoli n.sp.•M. mytilicoli n.sp.: the closest species to M. mackini in a different host and ocean.•ITS1 rDNA region shows a difference between M. mytilicoli n. sp. and M. mackini.•M. mytilicoli n. sp. is the first Mikrocytos reported infecting a non-molluscan host.
