•UV–Visible spectrum analysis by SVM permitted the grouping of tunillo variants.•The red tunillo variant showed the highest content of bioactive compounds.•Furthermore, the red variant was the best option for betalains extraction.•PsbA-trnH and matK phylogenies showed a clear separation by genus.•The best antihyperglycemic effect was found in the red tunillo cacti fruit.
