•Reprogrammed human peripheral blood mononuclear cells (PBMCs) into induced pluripotent stem cells (iPSCs), and generated lens-like organoid structures, lentoid bodies.•Performed mass spectrometry-based label-free quantitative proteomics at two stages of the differentiation process identifying 9,000 plus proteins.•The first report proteome profiles of PBMC-originated, iPSC-derived lentoid bodies at multiple differentiation time points.•The first report providing evidence that iPSC-derived lentoid bodies mimic the early-stage of lens development.
