•Approximately 86 million high-quality reads were assembled into 83,650 Unigenes, and 33,490 of these were annotated in eight public databases.•A total of 3,601 Unigenes were differentially expressed during the low temperature and low light intensity stresses of zucchini leaves.•18 genes likely associated with the response of zucchini leaves to low temperature and low light intensity stresses were identified.
