•We report the first detection of B. bovis and B. chomelii in cattle from Algeria.•This is also the first report of detection of B. chomelii in cattle from Africa.•Hippoboscidae flies may be major vector for B. chomelii.•Bartonella bovis infected cattle were more likely to live at altitude > 600 m.
