•Comprehensive evaluation, implementation of improvement actions and impact verification were performed in three abattoirs.•Detection and isolation of Salmonella spp., E. coli O157:H7 and non-O157 STEC.•Evaluation of microbiological quality and dose of residual chlorine in water.•The risk of contamination was reduced from high to moderate in all three abattoirs.•An important reduction in the presence of pathogens was observed.
