•1 clustered microglia not astrocytes phagocytose fAβ in TgAPP/PS1 mice.•2 clustered microglia not astrocytes secrete pro- and anti-inflammatory cytokines.•3 A decreased neurogenesis appears ahead of Aβ deposits.•4 DTI shows the reduced FA in dentate gyrus at initial Aβ plaque presence.•5 rs-fMRI shows an increased connectivity at initial Aβ plaque presence.
