•Modelling mixed farming systems as meta-ecosystem offers new insights for optimization of crop production and fertility management.•Fallow and livestock act as “pumps”, taking up nitrogen from “sources”, and making it available in “sinks” for crop production.•Both “pumps” interact together, and there is a particular fallow regime that maximizes crop production through livestock activity.
