•Uncertainty of sampling frequency and algorithm on load estimation was examined.•Seasonal and annual total N (TN) loads were estimated in a small agricultural basin.•Biweekly Method F (linear interpolated) outperformed others in annual TN estimation.•RMSE (3.97–44.66%) was large in summer for high CV (35.2%) of total N concentration.
