•Homocysteine level was higher in diabetic nephropathy group than non-nephropathic groups.•rs1801133 had an effect on plasma homocysteine level.•There was no association between CNDP1 and CNDP2 variants and diabetic nephropathy.•There was no association between rs2346061, rs7577 and GFR or ACR.
