•The origin and evolution of PCV2 were investigated based on a wide dataset of globally distributed sequences.•PCV2 genotypes displayed different codon usage patterns.•PCV2 is especially adapted to Sus scrofa, which contributed in shaping the PCV2 genome.•Several cross-species transmission events could be identified along circovirus history.
