•The percentile method in statistics was introduced into the crop growth monitor.•Many years’ crop NDVI data make the percentile lookup tables more reasonable.•Division of large monitoring areas reduced the effects of spatial heterogeneity.•Crop NDVI percentiles had a good relationship with its aboveground part dry weight.
