•Suspended particular matter from Lake Malawi was analyzed for isoprenoid GDGTs.•HPH-crenarchaeol concentrations were greatest just below the chlorophyll maximum.•Maximum CL concentrations likely reflect degradation of recently produced IPL GDGTs.•A second, deeper-dwelling Thaumarchaeotal population exists near the chemocline.
