•Diesel emissions are more genotoxic than the emissions from biodiesel B100 in A549.•Extended idle of engine produced the most genotoxic EOMs by diesel and biodiesel.•Oxidized DNA is repaired within 24 h independent of the fuel and operating mode.•Different compounds play a key role in the genotoxicity of diesel and B100 exhaust.
