•A high degree of complementarity achieved seed RYT of 1.35.•N and S accumulation in intercrop increased by 35% and 29% compared to the sole crops.•42%–88% relative frequency of pea in a intercrop were calculated to be optimal.•Soil N availability did not influence the optimal relative frequency of the intercrop.
