•A new composite substrate for protein microarray technology was developed.•The substrate consisted of polydopamine microspots array on a perfluorinated surface.•The roughness of the polydopamine microspots was optimized for protein immobilization.•The multiplex immunoassay of cytokines using the composite substrate based protein microarrays was performed.
