•Amorphous Zr-based thin films fabricated by the magnetron sputtering method.•Hydrogen significantly reduces the thermal stability of amorphous alloys.•Decomposition of amorphous phase leads to phase separation during crystallisation.•Phase separation seems to change the crystallisation path and products.
