•A novel immobilized enzyme bioreactor with HSCCC is established.•The bioreactor could efficient transform isoflavone glycosides to aglycones.•The suitable solvent system is chosen according to the enzyme activity.•The transformed isoflavone aglycones were separated by HSCCC.•It can be applied in other biotransformation of natural products.
