•Omics profiles of conventional, GM and experimental potatoes were assessed.•Transcriptomic and metabolomics profiles were assessed using one class SIMCA models.•No potential unintended effects were identified in the case of the GM variety.•Varieties that were genetically more distant were recognized as different.•Omics strategies can screen for unintended side effects of breeding programmes.
