•Analytical performance of three SW-SAWN designs has been characterized.•An LOD of lipid A SAWN-MS is defined by three statistical methods objectively.•The LOD study shows the feasibility of detecting lipid A ions from a single colony.•Dot product analysis indicates that SAWN-MS can be used for bacterial phenotyping.
