•We study shifts in alien and native weed assemblages in differently managed orchards.•Irrigation mainly modulates compositional and functional structure of weed community.•Flood irrigation configures highly competitive weed cover dominated by alien weeds.•Drip irrigation favours native plants and pollination services in the weed cover.•Results allow advice the management practices that maintain a sustainable weed cover.
