•We measured temperature, VPD and circadian effects on net canopy CO2 exchange.•Up- and down-scaling of CO2 flux was significantly affected by circadian regulation.•Circadian effects were of similar magnitude to temperature and VPD.•Derivation of environmental flux dependences was affected by circadian clocks.
