•A transition state for electron transfer in heme catalysis has been characterized.•Cld-catalyzed PAA reaction proceeds via homolytic OO bond cleavage followed by ET.•Compounds II and I are successively formed during the PAA reaction.•Different binding modes for PAA do not change the mechanism significantly.•A heme enzyme may employ different mechanisms for different substrates.
