•We evaluated the microbiological aetiology of febrile pharyngitis in 83 children.•A potential pathogen could be detected in 88% and virus in 76% of patients.•Blood myxovirus resistance protein A (MxA) levels were elevated in most of the patients with virus finding.•MxA is a promising biomarker of virus infection.
