•NNK was positive in the in vitro Pig-a assay with S9 at ≥100 ug/ml.•NNK was mutagenic in the in vitro Pig-a assay only with S9.•Inhalation exposure to NNK was negative in the rat Pig-a assay.•The negative in vivo result is due to insufficient bone marrow exposure.
