•Cryptosporidium oocysts were detected and quantified in an Equine Perinatology Unit.•The number of positive samples was statistically higher in wall compared to floor.•The highest number of oocysts was found in a utility room.•qPCR resulted suitable to evaluate the efficacy of the disinfection procedures.
